When I make models that go beyond or are bigger than "one block" I get these dark shadow problems as seen in the rails that I've made. Only the parts that exist the block area have these problems, somehow your guys' models don't have this problem, what am I doing wrong?

Another problem that I'm having is with redstone dust models. How do you get the colors/tint for the models? I made my own textures but it won't light up when it's active. pls help.

The shadows can sometimes be fixed by setting ambientocclusion to false. It can be done via Cubik's model options, or by inserting the line manually in the json.
As for getting redstone to colour correctly, I'm pretty sure that's the tintindex. You again can set the tintindex in the program or manually in the json.

I seem to have some trouble with the redstone thing and tintindex. Is there somewhere I can find more info on it, I just can't get the colours right and am confused on how exactly you modify the colour it gets when lit. Or if the original texture used for the model should be grey.

The original texture for redstone should be grey, yes. Not sure what happens if it's another colour, but I imagine redstone is only adding red tint to the texture.

I'm not sure how the colour coding works for tintindex. From value 6 and above everything is violet. What are the values exactly?

tintindex for redstone should be 0. You can look in the vanilla models, or the PureBD models. You don't need to randomly guess...
