This is due to conversion to elements method using Atlas. This is a knowing issue and will attempt to fix it (but the generated texture will be bigger).
Also be sure to optimize your model after conversion to elements, that can solve all or a part of the speckle glitches.

Tbh, I don't care about technical stuff like "origin". I want to place my cubes where I want them to be. That's the whole reason we use graphical tools to do this stuff and not write the coordinates down manually.

Glad to see you figured out how to fix your issue. :)
Scaling meshes proportionally is planned (on todolist) but not implemented yet. Currently, you can scale your mesh on 1 or 2 axis and then click "Restore proportions" button.
Haven't noticed that button since tooltips isn't present yet ...

Might be because the model is very high resolution?

I tested again your bow and your green bow and colors are still messed up... I suspect your UV have something special (it looks like a planar projection) but I can't figure out why it doesn't work as expected in Cubik.

I tested your OBJ and I don't know what is happening. Even in 2.3, it is not imported correctly. However in 2.3 it is imported completely black because your MTL specify a diffuse color to black.
